Hydrogen Bonding Penalty upon Ligand Binding

Ligand binding involves breakage of hydrogen bonds with water molecules and formation of new hydrogen bonds between protein and ligand. In this work, the change of hydrogen bonding energy in the binding process, namely hydrogen bonding penalty, is evaluated with a new method. The hydrogen bonding penalty can not only be used to filter unrealistic poses in docking, but also improve the accuracy ...

Side-chain rotamer changes upon ligand binding: common, crucial, correlate with entropy and rearrange hydrogen bonding

MOTIVATION Protein movements form a continuum from large domain rearrangements (including folding and restructuring) to side-chain rotamer changes and small rearrangements. Understanding side-chain flexibility upon binding is important to understand molecular recognition events and predict ligand binding. METHODS In the present work, we developed a well-curated non-redundant dataset of 188 pr...

Binding biomolecules with designed, hydrogen- bonding receptors

An approach to the design of artificial receptors is described involving the fusion of several sixmembered rings, preorganizing nitrogen and oxygen hydrogen bonding sites. A hexagonal lattice chemosensor extracts the blood metabolite creatinine into water and acts as a chromogenic reagent for this clinical analyte. Another receptor binds urea via six hydrogen bonds, forming a complex that is st...

Redox-induced fluoride ligand dissociation stabilized by intramolecular hydrogen bonding.

Chemical reduction of a tripodal Cu(II)-F complex containing pendent hydroxyl groups results in the partial dissociation of a F(-) ligand from Cu. The resulting Cu(I) complex is characterized as containing an outer sphere F(-) anion 'captured' by hydrogen bonds. The pendent hydroxyl groups were found to be crucial for reductive stability.

molecules to evolve in the test tube. With the discovery of catalytic RNA, and advances in nucleic acid amplification techniques such as the polymerase chain reaction, it became possible to construct laboratory systems that allow the Darwinian evolution of functional RNA (and later DNA) molecules. This is not evolution based on natural selection, but rather directed evolution based on selection...
